Delete that antenna. On a race car it doesn't make sense to keep the hole. When the door moldings get in, check them for length before he works on them, some come a little short.
You ‘re spending money and time weld patches in the holes. Will crack after aggressive day at the track.
You should encourage him to start a YouTube channel where he paints cars
Weld the holes shut if you're going to get it done correctly. The Bondo stuff always cracks.

Looking great , I would weld up the holes. If you fill them, the body filler will crack and the you’ll be sorry. Great video btw and thanks for the update.

A very solid foundation, cowl problems are normal, front bumper and other plastic pieces are always problem areas
on foxes, very good bones and should turnout very awesome form the body shop.

At least weld a metal patch inside the holes. Bondo will never last.
Stopping that top canning is simple and easy. Glue paint sticks on it with windshield urethane. Magic.
Roof/hood beam seam sealer: tap in a wood or plastic wedge (gently) squirt in the goo, let it set a couple hours, pull the wedges. Simple. Easy.
Some Ford's had just a heavy felt insert in the roof, some had just body seam sealer.
